I think you need to collaborate the header height. lower the header to the ground and hold the switch in the lower position for about five seconds after the header rests on the ground.
If a ground cal doesn't fix the problem then most likely you are seeing a feeder position sensor messing up. If so you will need to recalibrate the feeder position as the header height numbers come from this sensor.
