You will have to line up engine with PTO shaft. You will likely have to have bore in flywheel machined for a bushing the size to match a freshly turned stub on end of PTO shaft. Mount dial indicator to shaft and set pointer to run on face of flywheel. With out plate bolted in place turn the shaft a complete revolution to take a reading. You will need to slide flywheel end of engine fore or aft and or raise or lower bearing holder to dial in as close to zero as posible. I believe the specs say the .020" is acceptable. When ever we pull an engine we try remember to drill a pilot hole threw frame mount and back plate of engine. That way we can relocate engine where it was and don't need to monkey around realigning. Bearing plate doesn't need to be disturbed when pulling engine so it normally needs no attention. That is if it hasn't had a history of eating damper plates. Good luck

also look at the engine mounting bolts and engine frame. MAke sure the belt snubber is ok as when engine shuts down it vibrates. Take the engine at idle and rev it up by hand via pump throttle shaft. the engine should NOT move forward_readward as an engine in a auto would with flex engine bushings. Engine that moves under torque misalaigns shaft as rear brg does not.
